I see that I've never changed the typo in the skill section. It's one roll for every 3 points of MN, not for every +3 modifier! So both ensigns should get 3 rolls on the skills table, to see what completely random skills they happened to be taught at the Academy and in previous assignments. If you get the same skill again, it goes up a rank (e.g., Chemistry 1 becomes Chemistry 2).
Then it's time to select your chosen skills (the 1d6 rolled twice):
Ensign #1 has 1pt and 2pts, but you need at least 4pts to improve a random skill or 6pts to improve a selected skill, so we'll just ignore it. Once he gets his 3 random skills, he's done.
Ensign #2 has 6pts and 1pt. The 1pt can be ignored, but the 6 lets you take any skill you like (or improve an existing skill, making it Rank 2).

Excellent! Thanks for the pointers. I did wonder about the +3 but dutifully followed the orders as written, Captain!

I think maybe Ensign Li is a career lifer with dreams of promotion and perhaps a command position one day.
