There are plenty of large flat rocks covering the floor of the basement. Almost all are set over dirt, not a tunnel, so moving them just makes the parts of the floor dirt...not the nicest, but not a problem in the short term. There are also barrels, heavy barrels, down here that could be put atop the rocks covering the well opening. Not even a Dire Rat should be able to push that up!
As for warning anyone about the rats in the tunnels. That's your call, but if you bring it up with Mary, she will say, "If you can find a way to do it without involving our Bakery, then by all means do it! You're right, if they found their way up to us, they'll find their way up to other shops around the square. The shopkeepers would probably pay you even if the Duke's people won't, and I'm not saying they won't. I don't know. But don't involve our shop specifically, please."
As an aside, it does occur to all of you that these tunnels probably have an opening to the surface, probably several. This could be outside the city walls, and that could be a way for enemies to get into the city. There are probably public wells scattered around the city and they might go down to these tunnels, too.
Finally, if you are worried about disease and your injuries, there are several Temples in town. Temples often have Priests who are often healers. If you go looking and asking around you might locate "healers" around town who aren't connected with the Temples...Druids, Bards, Wise Women/Men (ie. Witches/Warlocks), Apothecaries, Chirurgeons (surgeons), etc. all have access to some of the healing arts.

In Shadowdark XP comes from Treasure and Carousing (which is paid for with Treasure). You don't get XP from killing monsters, not even rats. One GP isn't enough to earn you an XP and it won't really pay for any carousing either. You're going to have to "delve" a bit deeper to earn XP.

Vesper tells Mary all that has been done and adds that the authorities will be kept out of it per her wishes.
In another conversation she also suggests that since Mary is shorthanded she takes on Dee and Quint Rogers as "apprentice bakers" or at least "helpers". They can mind the store and "be useful" while she has her hands full with her Father and baking / minding the store.
She'll further suggest that she might swap one or two of her owed loaves for the chance to sleep in the cellar one or two nights if she needs to.

There are rooms for hire upstairs, food and drink for purchase in the tap room and snug at The Shield and Trident. It's your base of operations...but it might not be best practice to get too rowdy here, take that elsewhere. There are plenty of places to party along the waterfront: North Side (very illicit and bawdy), Dock District (less illicit and bawdy), and Southern Slums (rough and rundown).
