I updated the map to show Omi's correct position. Omi and Ito are both outside of the hovel. They're in dark brown squares, indicating cleared ground with a pathway. Bandits have higher BAP and go first. Will post their Turn 3 actions soon.

Taisho scanned the foliage looking for a sign of either the big bearded bandit or the other one. He only sees still leaves. Kentaro loosed a blind shot at the area of the big man concealed by the foliage. It swishes through the greenery and is heard striking a stone in the distance.

Turn 3
Kentaro and Taisho can hear the big man breathing hard behind the foliage. The leaves in front of where they think his is shake a little, as if moved by a body or object. There is no sign of the other bandit who leaped away, and no sound from where he leapt to.

Omi and Ito scan the area, but don't see or hear any sign of movement. The women in the colorful kimono remains calmly seated in the wellshed's doorway.
If you want to do Perception of HT rolls, they're at -0 for Bandit 2PH, -4 for Bandit 1P.
Turn 3 actions everyone, please.

Kentaro draws another of the broadheaded arrows, waiting until he is certain of his shot before releasing it, hoping to bring an end to the large bearded man.

Kentaro briefly spots an eye and part of the big bandit's face peering through the foliage, rapidly scanning the area ahead. The ronin carefully drew his great daikyu's bowstring and released another bowel raker. It drove through the foliage and the sound of steel caroming off of steel and a quivering arrow humming away is heard throughout the mountainside.
I'm going to say -2 to BCS in this case, since Kentaro himself spotted the bandit. (-6 to BCS if Taisho points an NPC out). With the adjustments for the NPC's AC and -2 for the bowel raker, the shot misses. (BTW, the NPC tried a Perception oHT roll and critically failed, thus the easier PoHT roll for the PCs).

I'm trying to understand the flow of a detailed turn and if Taisho making a perceive hidden things roll can actually help Kentaro since Taisho goes last? Kentaro could hold his secondary action to after Taisho's action.

Taisho keenly observes the two areas of foliage, but detects nothing.

Taisho goes last on a turn, and the NPCs go first on the next turn. So if an NPC decides to move, he'll be gone from the spot before Kentaro shoots. But as you said, Kentaro could Hold until after Taisho's Action and benefit from a successful PoHT roll.

Ito's and Omi's actions (Primary and Secondary?) Kentaro has a Secondary also, but I doubt we wants to do any of the available actions (attack, draw weapon, parry, sheathe weapon, or perform action).

Ito and Omi, having no idea what is going on, or really, even what direction any threat may be coming from, will remain where they are, and keep on the lookout for danger in any direction.

The map image is deceptive, distances look longer than they are. Ito and Omi are only around 25 yards away from the bandits to the southwest. And around 35 yards away from the voices of the men who haven't been seen yet. They can hear what has happened so far (bow shots, an arrow hitting armor, shouts, armor crashing into stones. If you want to take actions this turn you can, or holding is fine too.

Kentaro frowns at his meager quiver, three of his five watakushi expended on those bushes. He draws a togari arrow to drive home and make a swifter end to this bandit and waits again for a clean opportunity to fire.

As of now, he still has line of sight on the bandits, even thought they're hiding behind Young Tree (YT).
If they move, they give up cover and he has a clear shot at them (only the one square behind YT is concealment).
If they can re-hide on their turn before he has a chance to fire, he'll hold his action until he has a clear shot to fire, either provided by Taisho's action or holding until they try to move again next turn on their own action, because they can't move without exposing themselves to his shot...
...right?

BCS 12 +1 for arrow = 13. [1d20]=4 Damage [4d5+3]=17+3=20

The OOC text is exactly right. Kentaro has line of sight. If the bandits behind the YT squares move, they'll be seen. I should have called the YT squares something else. They're more like bushes, thickets, bamboo groves, and/or dense saplings than young trees. Do you want to do a PoHT roll (at -4)?

Kentaro - Turn 4 action stated.
Omi and Ito - Need Turn 4 actions, unless want to revise their Turn 3 actions.
Taisho - Need Turn 4 action.

I messed that up.
Omi and Ito - Can revise Turn 3 actions.
NPCs go then can PCs state Turn 4 actions.

All is still behind the two yard-wide clumps of foliage the ronin bushi and the gakusho are watching. But the sound of the big bearded man's heavy breathing can still be heard, all the way back to the hovel. The pilgrim man is seen continuing to quickly move to the west and disappear behind a stand of dense bamboo.

From behind the dense foliage screening this part of the mountain, in the direction of where the bandits and pilgrim entered, there is the sound for straw-sandaled feet starting to run. A rough man's voice the travelers haven't heard before yells, Ken-ichi, stop! Bakayaroh peasant! The sound of an additional pair of feet running is immediately heard, as if they in pursuit of the first. Another man's voice shouts, Oi! Ken'Ichi! Come back!.

The bandits hiding behind foliage that Kentaro and Taisho have seen don't move. To get a decent kyujutsu shot, someone will need a successful PoHT roll.

Ito yelled a battle cry ran toward the sound of wounded man's hard breathing. The going was hard on this rugged ground, he had to weave between stones and step on or over them.

Omi heard Ito's yell and immediately also broke into a run. He quickly reached the end of the cleared pathway in front of the hut, but then entered the field of boulders and had to maneuver it as well.

Both warriors see that spots of brush and foliage all along the way obscure their sight of the target. When they reach it, they'll probably be just few yards away from the man.

Atop the standing rock, Kentaro and Taisho see the samurai bushi winding and twisting through the big stones of the field at a rush. It will take them some time to reach the spots of greenery they've been scouring. But much sooner than it takes a quarter-teapot of water to boil.

Revised Turn 3 map.
We're in Turn 4.
Ito - Turn 4 action needed. If you want to take a specific path, please state the map coordinates. Entering a stones (white-gray) squares take 4 Movement, others take 1. This is different than what was previously stated. Before I said movement into stones squares is at 1/4 BMA. That doesn't work well, because it doesn't take into account moving between stones squares and non-stones squares.
Kentaro - Holding action.
Omi - Turn 4 action needed. Same as for Ito, if a specific square is preferred, please state the coordinates.
Taisho - Turn 4 action needed.

(Sorry, one inaccuracy on the map. The pilgrim was last seen moving into the black square at DD8).
