Would love if there was a section to handle skills (like thieves) percentile skills and proficiencies (weapon and non-weapon like the OA/DSG/WSG).

I would envision the thief/skills section to have a custom options to setup for:

[Skill Name] [based skill %] [mod 1] [mod 2] [mod 3] and [Total]

There are other percentile skills that would be nice to track so I wouldn't nail it down to just thief skill names IMO. I would just leave the name as a custom field like you've done handily with most of the other ones.

Profs I would think would be simpler with just

[Prof Name] [Base Ability(Int/Wis/etc)] [modifier]
